Has anyone other then me had a problem with Casper Admin saving your groups. I add my packages to a group, save, exit and when I log back into Casper Admin all my packages are under unknown.

I'm not seeing this. I just created a new group, added some packages to it, saved it, closed Casper Admin, opened it again, and they were saved properly. I've done this with existing groups as well with out issue.
Are you positive your database version is upgraded properly to Version 5.0? Open up the JSS Setup utility and see what it gives you when you connect to the JSS. If it is updated I'd probably call JAMF Support if you can reproduce the problem consistently.
