If there is an outdated app (Confer) that was installed via a policy, is there a way to update it silently or push an updated .pkg and get it silently installed and updated?

For normal apps you can just use a Smart Group with the Application Title/Application Version Criteria pair to determine if you need to update. For non-Application updates you could write an Extension Attribute. There's a bunch of examples of the latter if you click the More button on the Jamf Nation banner then select Extension Attributes under RESOURCES.
