Anyone have the JSS Setup Utility basically freeze on them if they try and do anything other than restart a service? CPU goes to 100 and I can only force quit it.

Only when my database was huge and out of control. What is the max packet size set to on your MySQL DB? How much RAM you got on the rig that runs your JSS?

memory increase may help
