Basically, we have a process here where the devices get disowned from DEP and wiped individually, yet they still occupy a license in JAMF. What is the best way to reconcile?

Mainly mobile iOS devices.

You can remove the MDM from the mgmt page of the device and then delete the device from Jamf.

Well I know that, but I meant in mass for previous DEP removals....hundreds of licenses we need to free up.

You could do this through The MUT. Upload a CSV of the serials into a static group and then view the static group, use the action button and delete computers.
