Today I checked that we have both items which do exactly the same thing. I believe configuration profiles are is the one thing we should stick to. Can we safely remove FileVault policy if it is was deployed already?

Yes, Configuration Profile is recommended for FileVault and As I do not know your Jamf environment and frequency of your FileVault policy, I will recommend add few test device in exclusion to the Policy of Filevault and see the result if it impacts and If you do not see any impact, Exclude devices in wave wise (set of devices 100 or 200). If you do not see any issues in 2 to 3 waves than you are good to go to disable the policy and delete it.
Note: Although I do not see any impact but its always good to test things before implementing it.
