One of the companies we support has an internal app that is not installed through App Store. Searched for a bit, but not found documentation on deploying. Anyone have that handy?

The good news is per Apple's documentation, you shouldn't have to!
If you install an [Enterprise] app by Mobile Device Management (MDM), trust is automatically established. If you manually install an app, you must also manually establish trust.

What you're looking for is distributing an Enterprise/In-House App. You can find the admin guide on that process here: http://docs.jamf.com/10.6.0/jamf-pro/administrator-guide/In-House_Apps.html. It's near identical to an App Store/VPP app, but you choose "In-House" right after clicking "+New" on the Mobile Device Apps page.
