Is it possible to manage the Global Proxy feature in iOS 6 from the JSS?
We want to ensure that all devices are being managed by our filter even when they are offsite?
I know we can set it in Apple Configurator, just wondering if we can keep that step out of the equation.

the JSS can manage that profile, but the device needs to be "supervised" by configurator in order for it to work. Also, you need JSS v8.62, i believe, to see the iOS 6 features in the profile creator in the JSS.
