Simple and hopefully easy question to answer. We've disabled AppStore on all our iOS devices in schools of security reasons (GDPR). But some apps needs to be updated now and then.

Is there any way to make that possible when AppStore is disabled?

As the app store is disabled I guess you're installing app via the "Mobile Device Apps" page. For each app deployed, you can turn on automatic updates by selecting a box.
