Has anyone been able to auto fill the domain and have the "Keep my Mac login and Active Directory passwords in syns" box checked with Enterprise Connect? I'm trying to find a way to have that autofill so when user's launch the app all they have to enter is their username and password.

Sure, check out ProfileCreator. They have a nice template for Enterprise Connect you can then export and upload to your JSS.
