I deleted a bunch of old files off the root server via C.Admin. Now when I scroll down to JDS Instances and hit replicate it errors out saying it can't find the packages (duh). What am I doing wrong?

Never mind, figured it out. You gotta hit save (cmd S) and then it automagically happens.
