When I migrate to JDS's... Where does it copy my master deploy for first replication, my JSS sitting in the DMZ or the one sitting behind the dmz?

If I am understanding your question, I believe when you first upload a package into a JDS for replication, it actually uploads it into the MySQL database on the JSS itself first, and then replicates down to the various JDS instances.

So, it would replicate to the master.

Thanks!
