How do I set up so that students are not able to use the Messages app on their Mac.

If you are on Jamf Pro, you can go to Computers, then look for Restricted Software, and then add the Messages app in there and scope it to the students Macs.
If you need to take it a step further, could block other iCloud/Apple Account stuff.
