I have been having issues with my backups as well, they are not consistent. I am told this may be due to LAUNCHD being swamped at the time of the backup and it just sort of flips out.
It has been suggested to shift the time of your backup during a period of least activity on your server, when the least amount of systems are reporting in or doing something.
I would also look at removing and replacing your backup schedule again in the JSS Setup Utility.
Other than that I would email or call support and start a ticket.

I was having similar issues before. My backups were running at 2AM. I moved the backups back 15 minutes to 2:15 and everything has been working since.

This seems to have come back using MySQL 5.6 and JSS 9.5 or later.
After tons of troubleshooting we found that the backup completes only when tomcat is quit 1st. Still no fix for us though.
