Not sure if this is already implemented, but I can't find any documentation on it. Is there a way during the setup process (assuming the device is pre enrolled) to give the user a way to say what project or department they belong to? So when they get through the setup process JAMF can install VPP apps based on that group?

You'll probably want to look into the Jamf Setup tool. We use DEPNotify to do something very similar on our Mac OS devices, role based apps and such.
