After running and installing JSS we are getting this error message even after the macbook states it has been bound to domain
"The 'Active Directory Certificate' payload could not be installed. You are not bound to an Active Directory server."

I've seen this occasionally on a handful of Macs in my shop. Generally when I've seen this, a rebind solves it.
How are you binding?
What do you see under System Preferences > Users & Groups > Login Options > Network Account Server ?
What does the dsconfigad command tell you in a Terminal window?

Have you tried implementing this as a Configuration Profile? Set to install automatically on the Computer Level. Also configure an AD cert for the network payload.
