The format we used for the SiS importer must have been wrong, because when it was done, we had almost 23,000 classes. So I tried importing classes again and using the "Delete Existing Classes" check box, but it just runs and it's at 0% for a long time. The longest I let it sit was about two hours. I think this is because we have so many classes. Is there a way to just delete all classes through the JSS or through MySQL? Or should I import classes again, check the "Delete Existing Classes" check box and let it run over night?

Classes take forever to delete. Jamf is aware of the issue. Let it run over night.

The more classes that you have in Focus the slower the API gets when used to modify them.
JAMF probably doesn't like you doing it but you can delete them pretty easily through MySQL.
