How often does the JAMF agent update managed preferences? We have our inventory set to run daily, and policies to check every hour, but I haven't seen the MCX files get updated with recent changes.
As far as I know, Recon does not update MCX. jamf mcx reloads the mcx system wide, jamf mcx -nameofuser reloads mcx for the user. I have a policy that runs it against a smart group that looks for "Managed Preferences" folder in /Library
