I'm new to JAMF so this is probably going to be a really trivial question.
If I change the department of users, will new apps assigned to the new department also get pushed out? ... will apps that are not in the new department get removed? Or do I have to go through the device enrollment again?

The behaviour on a change of department depends on so many factors that it is impossible to predict it without knowing lots of details about the policies you use. It seems you should take some time to read the documentation, and then take some time to understand the exact behaviour of your policies, smart groups and scripts.
